Proteins are macromolecules that participate in all cellular processes in every living organism. They catalyze chemical reactions, serve as storage or transport system, function as molecular motors, recognize signals and trigger immune respones. Almost all of these processes are associated with conformational changes and motions. Dynamic properties of proteins, however, are extremely difficult to study experimentally. X-ray crystallography for instance, the major source of information about protein structures, provides only static pictures. Therefore, computational approaches like molecular dynamics simulations gain growing recogniction in modern protein research. Many functionally relevant conformational changes, however, take place in timescales which are not accessible with MD simulations due to the high computational demand. Thus, the development of alternative techniques that provide information about possible conformational changes is of great interest. In this work the further development of a geometry-based approach, the CONCOORD-algorithm, and its application to physiologically relevant systems is described.

Proteine sind Makromoleküle, die an allen
zellulären Prozessen in lebenden Organismen beteiligt sind. Sie
katalysieren chemische Reaktionen, dienen als Speicher- und
Transportmedium, arbeiten als molekulare Maschinen oder erkennen
Signale und lösen Immunreaktionen aus. Bei nahezu all diesen
Prozessen spielen Strukturänderungen, bzw. intramolekulare
Bewegungen des Proteins eine Rolle. Diese dynamischen Eigenschaften
von Proteinen sind experimentell nur schwer oder meistens überhaupt
nicht zugänglich, da die überwiegend eingesetzte Methode, die
Röntgenstrukturaufklärung, nur statische Bilder der Struktur
liefern kann. Aus diesem Grund spielen computergestützte Methoden
wie Molekulardynamiksimulationen eine zunehmend wichtigere Rolle in
der modernen Proteinforschung. Viele funktionell relevanten
Konformationsänderungen von Proteinen finden allerdings auf
Zeitskalen statt, die mit dieser Methode aufgrund des enormen
Rechenaufwands nicht erreicht werden. Somit ist die Entwicklung
alternativer Methoden, die mit vertretbarem Rechenaufwand Aufschluß
über mögliche Konformationsänderungen geben können, von großer
Bedeutung. In dieser Arbeit wird die Weiterentwicklung einer
geometriebasierten Methode, des CONCOORD-Algorithmus, und ihre
Anwendung auf Systeme mit physiologischer Relevanz
beschrieben.
